Analyse génomique et fonctionnelle du staphylocoque doré

Notre thème de recherche principal concerne le staphylocoque doré (Staphylococcus aureus), une bactérie d'importance majeure en médecine humaine. Ce pathogène est capable d'échapper à nos défenses immunes par différents mécanismes : a) en s'enveloppant dans une matrice polysaccharidique (biofilm), b) en se cachant dans certaines cellules humaines (intracellulaire), ou c) en devenant résistant à certains antibiotiques (résistance à la méticilline ou aux glycopeptides). Notre recherche vise à analyser ces différents mécanismes par une approche génomique.

Nous avons donc développé une plate-forme génomique très complète, à la pointe de ce qui existe actuellement pour l'étude des procaryotes. Comme il n'existait pas de chips commerciaux pour l'étude de S. aureus, nous avons développé les compétences nécessaires à ce programme en collaboration avec Agilent Technologies (Palo Alto, CA). Ce travail a été couronné de succès à plus d'un titre. Il a débouché sur: i) la constitution d'une équipe de jeunes chercheurs (informaticiens, bio-informaticiens, biologistes et médecins) qui se sont regroupés autour du thème de la génomique des procaryotes, et ii) le développement et la réalisation d'un microarray spécifique pour S. aureus. Ces résultats bénéficient de synergies importantes dans notre service où la bio-informatique, la génomique, la génétique et la physiologie microbiennes se doivent d'être performantes. L'intérêt de cette plate-forme et des ressources associées est illustré par de multiples collaborations au sein du NRP49 (programme de recherche du Fonds National Suisse sur les résistances aux antimicrobiens), de groupes de l'arc lémanique (EPFL et CHUV) ou internationaux.

Notre recherche se focalise sur le développement des biofilms (FNRS Professeur boursier), une forme caractéristique de certaines infections chroniques. Les bactéries s'y développent sous forme de colonies enrobées dans une matrice extracellulaire polysaccharidique, soit directement à la surface de cellules vivantes (p.ex. épithélium bronchique) soit en contact avec des biomatériaux (p.ex. pace-maker ou prothèse de hanche). Le groupe de Goetz (Heilmann, C. et al. 1996. Infection & Immunity. 64:277-282.) a bien démontré que la formation d'un biofilm à S. aureus nécessitait deux étapes séquentielles et génétiquement distinctes : l'adhésion des bactéries à une surface, puis l'accumulation de bactéries disposées en petits nids, sur plusieurs couches. Ces étapes conduisent progressivement à un véritable « tissu microbien », parcouru de canaux permettant la distribution des nutriments et l'élimination des déchets. Cette organisation complexe et structurée s'accompagne de profonds changements dans la physiologie bactérienne : De manière remarquable, les bactéries deviennent résistantes à la plupart des antibiotiques, ce qui a d'importantes conséquences en médecine humaine.

Notre projet analyse les différentes phases du développement des biofilms à l'aide (i) de microarrays, (ii) par des techniques de génétique (mutagénèse par transposons), (iii) en analysant des staphylocoques rendus fluorescents grâce à des techniques d'imagerie (microscopie confocale de bactéries exprimant la GFP ou le dsRed).

Des synergies se tissent actuellement pour développer des microarrays à haute sensibilité, applicables au génotypage et au diagnostic microbiologiques. Ces approches permettent le transfert de technologies génomiques vers la microbiologie clinique (Laboratoire Central de Bactériologie, HUG), comme par exemple la mise en place d'un test rapide de dépistage des S. aureus résistants à la méticilline.
